This is not a "known" or previously reported issue. Altering thresholds and using the baseline calculator with AppInsight for SQL should both work. Please stop all services on the Orion server manually, ensure they've all stopped, then re-run the Configuration Wizard. If that does not resolve the issue, please open a case with support so we can properly troubleshoot this issue.
